Or why does electric moves not affect ground type things, you at least would think that it would do a little damage, cuz in real life lightning does at least dent the earth.

In fact, when lightning strikes the ground... thats waht it strikes. The ground. Anything in its path to the ground (such as diglet for example) would be first target.

And how come fire attacks harm fire pokemon at all? Charmander, for example, is already on fire, yet he can take damage from any other fire attack.

Or what about Slugma, I mean you would think that for one that fire attacks would do nothing what so ever, and two you would think that water attacks would instantly kill him, cuz he's made of lava.

Or underwater, you can still send out slugma, but his heat doesn't transfer to the water at all.

And how come vine whip does 2x damage against a rock? Seems like smacking a rock with a vine would ammount in... Either nothing or a broken vine lol

I have an idea. You know how the pokemon are always in the Pokeball for a split second before they break out when you're trying to catch them? How about they just put a lock on them so the Pokemon is stuck? And when will they explain the nature of a pokeball, anyhow?

True - how did they make the masterball always work, but the pokeballs could be broken out of? It seems the device should be immune to the strength of the pokemon...

And who makes these pokeballs? I've traveled all over Johto and Kanto and only seen one building where they supposedly make pokeballs. The silph co., but it seems there would be a huge demand for pokeballs, as every mart has an unlimited supply and every poketrainer needs tons of them.

That's a good point. And I don't know anyone that makes potions, although that could be also be attributed to Silph Co. too.
